Yes, that should be fine. Keeing your flow path unobstructed and cleaning a filter are different things. Won't hurt to keep the flow path clear. But Joshua is correct that cleaning the biomedia (squeezing out the main biomedia sponge for instance) is counter-productive in that you have very few little A-Bac and N-Bac colonies at this point and some of them exist directly on the actual pieces of debris that your sponge has caught. These cells are dividing and dropping off more cells, many of which will become attached directly to your sponge and help build your permanent colony up to the size it needs to be. If you rinse your sponge in tank water at this point, you will just be washing the colony laden debris on out with that waste water and will lose some of your bacterial count.
