Absolutely not, I wouldn't be worrying about the bacteria during a water change, they are much hardier than that. If you want more peace of mind you could always pop off the wheel and just let it float in the tank or a bucket of the just drained water. (Just the other day I realized that I could refine my filter cleaning procedure a bit by just letting my media sit in my bucket of tank water at the beginning and doing my impeller and seal maintenance right in the beginning so that the final stage when the filter box is empty is a shorter time.. there are always these little refinements you can come up with.)

But no, the wheel not running for a bit is not the problem. The pH should not be a problem. You are correct, you just don't want it down at 6.2 and below. Being in the 7s will be noticeably slower than the 8s but still should not be a problem.

I'm not sure how to analyze whether the marineland penguin could be part of the problem. Seems like I've heard different members go both ways about this filter, some reporting its a problem and things cleared right up when they got a different filter and others saying it worked just fine for them, so I just don't have any clear feeling from the postings I've seen here and I've never used one myself. I believe they have a pretty good biomedia capacity which should be all we care about.
