Where would I plant Vallis in relation to my internal filter?

Bit unsure what you mean, as long as its in the back of your tank it should be fine anywhere and so long as its not being pushed by the flow towards the filter. :)

Just concerned that the flow of the internal might uproot the Vallis when it gets to a certain height.

By the time it gets high enough it should have a decent root anchor.

I've got a 55 gallon with two hang-on-back filters and I've got my jungle valis planted right next to each filter intake (to help camouflage) and what was said above is correct. There's no need to worry. Nothing my filter has ever done has managed to disturb my valis at all.

Thank you both, I had images of waking up 1 morning with a load of greenery floating round the tank.
