Does your filter have more than one type of medium? Mine has mechanical, chemical, biological. I've replaced one of them at a time without problem, so if you are just going to replace one of your media in one of your filters, than I would say it'd be fine.

If your filters only has one medium each, then maybe slow down the water flow (if possible) over the course of a few days in the one to be replaced. This way your other filter will have acquired more bacteria.

I would keep a bit of the media in the filter to seed the new media. Or maybe take all out of one filter, place half of the second filters media in there and fill both with new media. What kind of filters/media are we talking here?
