I'll skim some of the mulm (a much nicer word than poop, though that's basically what it is) off the surface if it starts looking really ugly, but iti is right--it's generally better for the plants to leave it. Circle of life, and all that. I never deep vacuum unless I have some serious, compelling reason. Can't remember the last time I did, in fact.
