Mystery Snail V. Ghost Shrimp

I was freaking out looking in my tank, my snail had been in the same corner she likes to burrow in since early last night, and I could not find my ghost shrimp for the life of me. So I was looking up on the web whether or not my snail could be dead, and I moved her into my glass teapot that's inside the tank, and she just slowly started coming out of her shell. So far she is pretty lethargic, but it looks like she is trying to find something to eat, which I think is a good sign, but from the corner I moved her from, a bunch of flakes of some sort came up, flying every where. I eventually found my shrimp, she was hard to find in my light colored substrate, but she was dead. I disposed of her.

What can I do to make sure my snail recovers? 
 
It's extremely unlikely that your snail and shrimp fought each other. Both species are very peaceful.

Shrimps do moult, so you could have found an old shell, and the shrimp is safe somewhere (they are very good at hiding!).

If 'a bunch of flakes of some sort came up', then that might mean you're not doing enough maintenance on the tank. Do you test the water at all? How big is the tank and what do you have in it (fish, plants etc)? How often and how big are your water changes?
 
Well, they might not have fought, maybe the guppies most have roughed them up. (Hopefully it really wasn't them fighting, I always saw the shrimp riding the snail and thought it was cute)
 
However, I've seen the molted remains my shrimp has left before, and sadly to say, it was indeed the shrimp because the only reason I found its body was because of its black eyes. 
 
I try to do around a 15-20% water change about every week or so. It's a pretty small tank, 5.5G, with three other guppies and 2 marimo balls. It might just be that I have been slipping when cleaning my substrate lately. I try to till and sift through my gravel and then scoop up what comes out when I do.
