Help!

All you can do really is try a bacterial med on him.
Uk anti internal bacteria med by interpet.
United states maracyn plus.

If there tumours the med won't work.
Do the growths look waxy in appearance.

I can't help with the loach, but I believe it is the ammonia that is affecting the other fish. You're on top of the water changes now, which is great, but the damage could be done. Ammonia damage is (I believe) permanent, and it only takes a tiny amount to start causing damage. Even if the fish were coping with the ammonia for weeks/months, it's possible that they just couldn't cope anymore.

the lump with a 'pin-like' hole sounds parasitic maybe? Weather loaches are cool water so if being kept at tropical temperatures could this be a part of the problem?

(BTW though, Wilder is usually right!)

I wouldn't rule out parasites but it hard to say with bad water quality as it shows the same symtoms of flicking and rubbing, excess mucas, darting, erratic swimming.

I've been trying really hard to get this water under control and i feel so much better now :)

I dont think my loach's lumps look waxy. He doesnt flick or rub, no excess mucous, he may dart, i'm not too sure on that one, and as far as erratic swimming, he's always swam crazily since i got him. For the longest time i didnt think he slept because he was always on the move, it wasnt until now that he's slowed down.
 
Erratic swimming and darting can also be due to bad water quality.
I would try the bacterial med.
