I Don't Understand...

The only time I have had "unexplainable" levels of ammonia or nitrite in my tank, I would find out that the pH was down around 6.0, and the bacteria were taking an extra long time to recover from whatever harmed them in the first place. I then started keeping a small bag of crushed coral to buffer and raise the pH slightly, and have never had another problem.

PH hasn't changed at all. I never have had carbon in my filters, ever. So there should be no difference. I do use Cuttlefish Bone(the stuff birds like to nibble on) in my tanks, but never too much...
Fluval 2+ filter, Sand completely cleaned and stirred to make sure there are no bacterial bubbles underneath it.

Sounds like you have done everything right. Very odd.

If the fry were born 3-4 weeks ago and they've only had 2 water changes since then, it could just be that you need to increase your water change regime a bit, especially with fry present. You should always do extra water changes with fry as it encourages growth.

I'll up my water changes to once a week instead of once every 2 weeks then if this will help, but the babies seem to be growing at a perfect rate and seem a healthy size at being 1" long when they are 1 month old....
