I'm not going to be much help, but surprised no one mentioned just removing the filter cartridges during treatment. That's all I do. It's only for a few days (hopefully) and they will be fine without mechanical filtration for a short time. Those carbon granules can be pretty hard to get out completely as they can get stuck in the floss.
