Remove Large Rocks?

Hi, I read something the other day that said large rocks for substrate are not good in aquariums? Does anyone know why? And should I remove them? In my signature are the current fish I have in Tank 1.

Here is tank 1 with the large rocks:

I would assume in the case of the top picture the reason those rocks could be a problem is that you'd be less likely to move them all and vaccume up waste underneath... not that the rocks themselves cause a problem.

^ agreed, its really hard to gravel clean with pebbles like that in there
