chlorine/chloramin in tap water kills the filter bacteria. hence why filters are always cleaned in tank water not tap water. i would turn my filter off untill it was done to eliminate the risk of non dechlorinated wtaer being pumped through the filter and killing teh bacteria

While with a newly cycled tank, having a less established colony of nitrifying bacteria, you may want to be a little bit careful, making sure to add dechlorinator before adding water straight from the tap, with a mature colony the amount of disinfectant in tap water is not concentrated enough to kill off a huge colony of nitrifying bacteria. With most of my tanks I add dechlorinator after the water change. Most are drilled with overflows to take away excess water, just hose it in & the overflows take care of draining. Once they are done draining I add dechlorinator, often 5-10 minutes after adding water. No problems with a 50% water change & mature filters, which are running during this.
