My java ferns have sprouts that I believe are the daughter plants, do you pick them at a certain age or what?

The daughter plants would probably grow on their own now. I usually leave them until the mother leaf goes brown and is not providing them with any food.

A few of the leaves have grown brownish, I figured it was because I was giving them too much light - but I will have to look and see if it is the mother leaf. What do I do if it is the mother leaf?

I've always waited until the daughter plants develop 3 leaves and then plant them on their own. It's worked for me for the past 3 months or so now.

I just leave them until the mother leaf disintegrates and the baby plants get washed around my tank until they catch on somthing, and thats were i leave them to grow.

I think it gives the tank a more natural feel that way.
