So I have an unused filter box in my tank and was wandering what is the best to go about removing it?

Unfortunately I didn't do it before I set my tank up so will I have to empty it completely first? I believe it is help on with sealant.

i've never removed one or had one, but because of how an aquarium is built it is most likely cemented in with what holds aquarium glass together because of the pressure of the water that is against it. so by trying to remove it you might actually be doing more harm then good. so by trying to remove it you can damage the aquarium glass wall and you have to scarp the tank :(
in the end i guess you can try to remove it (don't know how to go on it), leave it and cover it up with plants, ignore it, or turn it into a useful filter while using the other filter media to get it up to speed and then use that filter to then set up another tank :D
besides that i can't be more help. all the best though.

How could I set it up as a filter again?

Wouldn't even know where to start trying to find parts for it.

I have tried to hide it as much as I can but it just takes up quite a bit of space and I wouldn't mind having that bit extra for my fish

Is it a Juwel tank? I removed the built in one from mine with water and fish in the tank. You have to be more careful but it can be done. You need to do it half way through a water change so the water level is lower and you don't cause a tidal wave. The Juwel filter is held in with blobs of silicone, four on each side. I used an old, long thin kitchen knife to saw through the top blobs on one side, then carefully eased the box away from the glass to reach the other top ones, then the bottom ones. I used a stanley knife blade held almost flat against the glass to scrape off the remnants of the silicone. Be careful not to touch the corner sealant during this process.

If it's not a Juwel tank, this may not work!

I've also removed 2 from jewel tanks the first was easier as the tank wasn't set up & I carefully used a thin spatula to get behind the filter to remove the black blobs of sealant, just be carefull & ease it slowly

The 2nd one I removed for a mate during a water change I used fishing line to get underneath the filter then with a sawing action carefully pulled it through the blobs

Or as been suggested if it is a jewel internal filter you should be able to replace the missing parts on eBay or Amazon
What are the diamentions of your tank we should be able to tell you the type of filter it is

I don't know what make it is as the end that has it written on is against the wall and is difficult to reach down. I have tried taking a picture already to see if anyone could figure out what it said but no one knew.

I will have another go at finding out.

I think I will have a go at doing it with fishing line as I have heard of a few people doing this.
