I bought one of those glass covers for the aquarium since I can't use my hood...thing is, it doesnt fit right because of the filter ...whats the point of the covers if they leave gaps or am I doing something wrong?

What do you mean by glass covers. If you mean coverglasses which slide over the top of each other by means of "E" channeling or similar you are always going to need cutouts at both back corners for pipes, wiring etc inorder to facilitate certain appratus you have installed in your tank.
Send in a pic of your predicament. See if we can come up with a solution.

Cover sheets dont need to be "sealed" they usually need cutouts or gaps for cables and pipes - but still help contain a lot of water, I removed my glass covers from a breeding tank this year, and am surprised at the amount of water that is "lost" (due to evaportation)

Do you mean actual glass or plastic condensation trays

i have glass covers on the top of mine too and no where near a good fit, one side is open about 4 inches and the other about an inch (on the larger gap the support bar for the tank goes someway to filling the space) but the corners are cut off it and my external filter pipes are too short to reach right to the corner of the tank, hence i have to leave it open a bit, its ok till feeding time, when the oscars splash about i worry that they will get one day,,,if i was any good at diy i could cut my hood to make it fit over the filter but im not and i dont have a guy to do it for me :(

I dont have glass covers, but and Im just guessing here, couldnt you mark exactly where the glass would need to be cut for the filters/cables and take it to a glass cutting place (usually loads around) who would cut it precisely and smooth it so no sharp edges, for a couple of quid?

If it's a straight diagonal cut "Yes" (cut the corner off)
If its rounded then thats a little bit more tricky
If the glass is toughened then it a NO NO.
