If u have Plants you must have C02 when the lights are OFf Plants are unable to make food ,so alot of c02 will be traped in the tank
if ur lights are off u should turn off ur c02

all tanks have a small trace of ammonia and nitrites because the bacteria is producing it but shouldn't be enough to show. i would suggest because of your slack water changes to up your filter cleaning as well as upping water changes. your filter is probably slowing down due to neglect

I would try having an airpump/airstone running at night, and turned off during the day.
