I currently have about a 1" mixture of sand/plant substrate, with malaysian trumpet snails. I am thinking of adding another 2-3" of sand on top of it, with the intention of creating a deep sand bed.

Will the MTS be able to dig themselves back up to the surface from a depth of 2"+, or will I just end up burying them alive or suffocating them?
 
I don't know for sure but I would of thought they would be able to dig there way out. Especially as new sand won't be compacted.
 
MTS don't generally burrow down any more than an inch anyway, as their is no oxygen that low down.
