Stupid Newbie Cleaning Question

I've been doing my reading, and it seems I need to have a layer of iron rich substrate, then a layer of normal aquarium gravel on top for good growth etc. I like the idea of doing it this way as I like the colourful gravels in aquariums.

How do you go about cleaning though when you have a very fine substrate under the gravel?

Ordinarily just using a gravel cleaner things pulls up the gravel and gets the dirt/old food etc under the gravel - but how does this work if there is finer substrate under the gravel?
 
most people use sand with nutrient supplements like that. they just wave the siphon above the substrate to suck the light stuff just sitting ontop.
