Yesterday I lost my oranda to either ich or velvet, Inspite of treatment the fish developed fin rot and died. Will the disease remain in the main substrate filter? Should I get rid of the gravel or boil it, how about all the plastic plants? What are my options, how can I ensure that all disease is rid of before I add more fish.

As far as I am aware it stays in the substrate. Personally I'd boil everything or put it in boiling water to kill all the germs, just to be on the safe side.
