Stagnant Water

I have a mesh box in my 29 gallon tank that holds 2 baby guppy fry. The box is about a foot long, 5 inches wide and 7 inches deep (estimated). I have a problem with the water getting gross. White stuff starts to sit at the top of the box, and often I have to dip the box into the water to let some of it out. Some of it goes out into my tank, but some still remain. I want to try to fix this problem because I'm afraid that my fry may swim out one day when I'm emptying it. What should I do? Why is this happening? Thank you! <3
 
I currently have some juvenile shelldwellers in a breeding trap as a temporary measure while I prepare a new tank for them. When you say "a box" do you mean a breeding trap? Mine is a hard plastic one with holes in it and I frequently (couple times a day) just raise it up to flush out any debris or uneaten food which then flows out into the main tank. This should work for you for a mesh one although it might need a good clean first. The fish will only be out of water for a brief moment. Also, make sure the box is positioned near the filter outflow, that should help.
