The filter in my eclipse 6 tank (uses cartirdges) is only a few weeks old, but yesterday I changed from a really course gravel to "Flora Base" and while clearing up all of the gunk my filter got really nasty (it's brown, instead of blue now). I've rinsed it out 3-4 times over the past day or two, but it's still bad.

So, should I replace the filter? Or just leave it be until the end of it's "duty cycle" (3 weeks away).

Also, have any of y'all used Flora Base before and if so what's your experience with it?

Your cartridge is brown??? Thats normal. It just sucked up all the yucky stuff that came up. Don't clean it anymore, because you will be washing away all the good bacteria! Don't worry about it, just let it be untill your cycle is complete :D

Oh, sorry for the confusion. The tank has been cycled for a couple of months now. And there's also a biowheel, so there's plenty of bacteria left.
