ok so I'm finally converting my 46G over to a sand bottom.
However I have a big concern.

I'm currently using a UGF on that tank along with the Fluval 304.

I'm worried about the bacterialogical filter that is currently existing in the gravel UGF.

I will be wiping out that portion of the filter when I convert to sand.

The big question for me is will there be enough bacteria in the cannister filter to support the tank.

Now bear in mind that the day before I do the conversion I'm planning on not feeding. Also planning to remove my yo-yo loach and rehome him as well as possibly rehome the bala if my 125G is ready by then.

Now I've got the logistics of the fish storage worked out and even being able to store 95% of the water.
But bottom line should I be prepared for a re-cycle?

It deffinitley wouldnt hurt. Another thing you can do is bag up some of your old gravel in a net and let it sit in the tank for week so that you have a little extra bacteria.

Water doesnt really hold any beneficial bacteria but using say 50% of the old water cant hurt...If your canister filter has been running for awhile then i wouldnt worry so much about getting rid of the old/crappy UGF. Once you do the switch just keep a close eye on your water parameters and do water changes accordingly. But with all your decorations and an established filter cloudy water will probably be the only thing to worry about.

The cannister has been there since Day one.
I just know a UGF supposedly does contain some of the biological filter.
I'm planning on retaining the water simply to reduce the shock to the fish it's pretty easy to do with a LARGE rubermaid tub.

Why would you keep any of your old water? It's just full of fish wastes and toxic chemicals. So long as you do weekly water changes the chemistry differences between your tap and tank water should be slight. Use this as an oppertunity to give your fish a fresh start with their water.

As for the bene-bacteria problem just buy a few cheese cloth bags and pick up a few bag clips. Put about 25% of your substrate into the bags after you've drained 95% of the water out of your tank. Keep about 2 gallons to soak the bags of gravel in to keep the bacteria alive. Remove the rest of the substrate and water, give your tank a thourogh cleaning (no chemicals), then refill with water and add substrate. Hang the bags off the sides of the tank for a few days (3-4) while the sand gets seeded, then remove them or use them to seed another tank.
