Its not uncommon for fish to lose an eye in a fight with another fish they wern't supposed to be with or when they have a desease like pop eye and it is left untreated for some time and one of the eyes pop out.
Most fish recover fine from these incidents if given the right conditions although never grow their lost eye back; if your mollys eye- or where it used to be- does not look infected or inflamed/irretated then he will be fine and this will not affect his offspring as long as he wasn't born with a missing eye and so is genetic but this is highly rare.

poor little guy. I almost had a female that lost an eye due to pop eye that would not go away. But niw she is fine.

What are your water parameters and how often do they do this? Mollies actually are able to "gulp" air from the surface of the water... mine do it all the time and they are healthy with plenty of aeration in their tank. If they just do it every once in a while, they should be fine. If they are at the top of the tank 24/7, however, I would worry that your water quality isn't that great.
