my swordtail molly began having her second batch of fry today. i removed all of her mates (just a male swordtail and a three spotted gourami) and lowered the brightness to help her. water is being oxygenated but i only cound three fry. four came out dead and one came out like a little ball with one eye. a deformity. at this rate im losing more fry. the survivors are in dense plants so its alright, hope it will stay that way.
 
There's not really a need to put an air pump if your filter is causing a ripple in the water. Most oxygen is added to the water through the surface. As long as it is agitated, there should be enough oxygen in the tank, assuming you aren't overstocked. I would leave the fish to birth naturally. It's possible that interrupting her near birth caused her to abort some of the fry.
