I believe my bettas have finrot. They are in different compartments but share the same water, filter and filter. Parts of their fins have gone missing and there is decoloration but no sign of fungus.

I have started to use Maracyn CT, but I wondered whether I should use Melafix afterwards to avoid a new infection or speed up the healing?

Some bettas react badly to melafix (i know from personal experience and will never use the stuff again with bettas).
clean water will sort any kindy of fin issues 90% of the time. So stay on top of waterchanges every other day for a week. See if you notice improvement.
all the best
cheers

Thank you. I will finish the maracyn treatment tomorrow and am supposed to do a 25% water change then. I normally do 20% water changes every week (I have a filter with 600 lph turnover for a 6 gallon tank). How big do you recommend me the water changes should be? 50%?

Id go at least 50% (i rutinely do 70-80% in my betta tanks as they are on the smaller side. Never had any "issues" changing too much water.
Hope you get it sorted.
Have you noticed any improvement since using the maracyn?
cheers

I have not noticed any improvement, but it has not gotten worse either. I will have to wait and see. If I do not see any improvement after a week, I will have to think of other measures.
Sounds like a good plan. Just stay on top of the water changes in the meantime.
cheers
