We were not expecting molly fry, but they are here.
Question is, can I do a 25% water change with the little ones in the tank (breeding net)?

yeah there be fine, you may aserdently suck up a couple, but gentley net them out and put them back.

will they be in the breeding net for the long turm, as this wil stunt there growth, and end in very un happy un healthy fish.

How long should they stay in the breeding net for? I've read 5 weeks, or until they are big enough to not be eaten by the others.

The sooner you can get them out of the breeding net, the better. If you can pick up or make a tank divider that would work fine. When I was breeding platys I would just make plenty of hiding places for the fry with lots of cheap fake plants & piles of rocks. That kept them safe from hungry adults.

Please pardon my newbieness...but I've noticed that people are anti-breeding nets.
For me, I think it's the best thing considering that I have 4 aggressive mollies.

nothing wrong with them if seperation is needed for agressiveness.

But there not the best for breeding, IME in using a trap/net every female I have put in one to birth, has died with in hours of birth, females that have breed put in a breeding tank, with room to swim around and hide, has lifed alot longer.

Nets for growing are bad IMO, due to very little room growing will be slow, and the poor fry with very little room will suffer.

we all have thing we don't like within a hobby and this one is mine.

I've got several breeding nets, and have used them in the past. They have their advantages and disadvantages. The biggest advantage is that they are cheap and easy to use. They don't require any other equipment. The disadvantages are that they are small and stressful to the mother if she is placed in them, she is not gonna like being confined in a space that small and will often stuggle to escape, granted most calm down after a while. They are easily disturbed when you are cleaning the tank and it's really easy to accidently injure your fry moving them around. They are algae magnets. I've also heard that they can stunt the growth of the fry because they are so small. Aso fry can become trapped between the plastic frame and the net. Personally I prefer to use a seperate tank if at all possilble.
