Watching fish.
What you need.
A plastic water bottle with the cap ON.
Aquarium Gravel
Drinking Straw
Airline tubing w/pump.
Filter Mesh/Sponge

First, cut about 3 inches off the bottom of the bottle and drill a hole in the bottom and in the cap.
Fill the top of the bottle with Gravel.
Cut the straw in pieces each about an inch long, add on top of the gravel.
Add the sponge or mesh, make sure the sponge doesn't have any soap already inside it. (It can kill the fish)
Add the pump and add into the water.

Generally speaking, the biological filter within the substrate of your aquarium provide all the chemical "cleansing" you need, while the mechanical filter (that fibrous filter media) removes solids.
This comes from twenty years in the aquarium hobby, both fresh and salt water, and can also be substantiated by pros

I thought the substrate had very little biological bacteria in it,

If its running an under gravel filter (UGF) then all the beneficial bacteria is in there. If its running a internal or external filter, then none of it is.
