Co2 Affecting Water Chemistry

I used a diy CO2 in my tank for a while but my fish got sick and I remember reading that the CO2 affects the water chemistry (I'm assuming the KH because it has to do with carbon). I would like to give CO2 another try. Is there anything I can do to prevent the CO2 from altering the water chemistry?
 
I've been using cylinder/pressurized C02 for over 6 months now (diy before that) so I'm curious as to what is happening to your water parameters. My Kh,ph, phosphate, and calcium levels have all been unchanged. I think the problem you're having is that there is not enough water surface tension and the build up of co2 in the water column is what's making the fish ill.

Id also recommend a C02 drop checker with 4dkh measuring solution. The 4dkh solution being more important than the actual aesthetics of the drop checker. But with that said, I recommend a checker like this.

I know Co2 can effect the PH levels but not sure about the rest.
