in middle of cycleing and my cotton wool in my sump is getting brown and dirty should i clean it??? and if so in warm tap water or???

Leave it unless it is really clogged and sludgy.

Even then you should only clean it in fishtank water from your tank, tap water can kill off the vital bacteria needed for cycle.
