This may sound daft but it's time I did a filter clean. However, doesn't cleaning the filter kill the friendly bacteria?

As long as you clean the filter sponge with tank water and not tap water (chlorine will kill the bacteria) you should be fine. So just remove a bit of tank water and use that to clean the filter media.

All you need to do is remove the poo and plants from the media, the bacteria will be fine as long as you use tank water!
