yes as long as the substrate is inert and doesnt contain anything.

What do you mean by inert? The substrate probably only contains plant roots, and I poke at it alot to prevent any anerobic bacteria from making gas pockets

it will create an small, sometimes undetectable ammonia spike but just do a 50% water change and it will sort it out.

Also anereobic pockets do not cause any harm to fish.
