Hi I have a 40" long tank and I partitioned it less than 1/3 of the way with a (temporary) glass piece. This was so I could keep the female Acei Cichlid who was holding babies in her mouth on her own. She has let them all out and they are swimming inside the 1/3 section of the tank. I have placed the female Acei back to the other side, so the fry are on their own now. I have a filter and everything in there on that side of the partition. I'm currently in the process of giving the filter on that side a clean and adding a fine netting where the water sucks in from the filter so they don't get sucked in. The filter is the 4 fluval (old shape to the fluval 4). I'm thinking it seems like a nice place for them to grow out. 
 
They are swimming okay and have even picked out the Daphnia food. Will they be fine where they are or will they be better in a breeder tank (inside this section of the tank) be more suitable for them? There are 5 pieces of Ocean rock, coconut cave and 2 plants on the fry side.

Any thoughts as to if I should keep them in a breeder tank? I have fed them daphnia food today and they are all swimming up and catching the food. I cleaned that side filter and double netted the big filter and it is safe for them. I saw one fry swimming right next to the intake and it looked like he was getting pulled in and touched the netting but then just swam away so it looks safe. I doubled net the filter just incase.
 
What your doing should be fine for now, I don't know how many fry you have but you will need a bigger tank eventually to grow them out.
