I bought 2 new male mollies and 2 new male guppies today and one of the guppies seems to have cloudy eye in one eye. I hadn't noticed this in the shop but I happened to top up on API Melafix and Primafix when I got the fish, I needed some anyway. Should I treat the whole tank with just Melafix or both Melafix & Primafix? The new fish are currently in quarantine so I can treat them without risk coming to my other fish.

That can be the result of stress. I would do daily water changes of 25% for the next week to 10 days. As long as you keep the water top notch and this fish in question isn't getting bullied by another fish, then it should recover. If there is no improvement in the next 4 days or if it's getting worse, then I would medicate but not until IMO.

I have been doing water changes until I got a reply and it hasn't got any better, but it hasn't got worse either... Should I carry on like I am and hope it starts to improve or should I treat with Melafix?

Since it's not getting any worse, I would keep doing the daily, 25% water changes until you see improvement. Once the fish is improved, you can do weekly water changes of 40-50% with a good gravel vac. As long as the fish isn't continually exposed to stress from poor water quality and/or getting bullied from other fish, it should make a full recovery. Even if the fish was like this from the lfs, you can bring it back to a vigorous state as long as the water is pristine. The fish has the best chance of survival with you provided the environment is excellent.
