Is it alright to keep the filters running while doing water changes? I have a HOB filter and really don't want to have to fill it back up to start it again after the water change, but is it safe for the motor?

It depends on what you're doing in the tank. Are you stirring up a bunch of stuff and moving things around? Do you have sand in the tank?

No its gravel, I just gravel vac and do the water change at the same time with my python unit. I was just asking whether it would be to much stress on the filter to have sucking up water at such a low water level for it.

Is the impeller running dry? In that case I would not leave it running because it will damage the impeller if done often. You should know by the sound a dry running impeller makes, that it is not good for your pump. If its just that the water will have to be pumped higher, I would say no problem. You will only have a bit less waterflow during the low-tide in your tank.

No no no, I mean it sucks up the water fine, but I wasn't sure if it was safe to have it suck up water with the tank water level being lower. Meaning when it sucks it up it makes a waterfall. I wasn't sure if have the water level lower puts any more stress on the motor.

I do 50% water changes with Aqua Clear hob's running all the time. They keep running, and I've been doing this for years.
