I have a 55gal with a Whisper 40i as well as an UGF. So far (6 months now) I haven't had any problems with fish getting caught in there (my fish are larger then the intake vents) and I always keep the water 2" from the top so they don't jump in. I'm really pleased with the Whisper.

What are the rest of your chemical readings? I was having a low alkalinity and low PH problem as well. I've been doing weekly 20% water changes and also bought Cycle and now my readings are finally coming up to a decent reading.
