Since you let it sit the chlorine will freely dissociate out of the water. This is ok but my dechlorinator treats for other chemicals in tap water too and I do it just as a precaution.

If you think you see two little eyes it sounds a lot like planaria although they dont get very large. Do what others said about the planaria solutions. It seems that avoiding feeding for a few days will be helpful.
Sounds like a plan! I don't know how big your fish are but when they are full size they will be to big for your tank, so make sure to do normal water changes and filter well (1 inch of fish per gallon). Also remember medications are last resort.
