From what you're saying I think it's fungus. But how would fungus start? I cycle 1/3 of the tank every 2 weeks and monitor the pH all the time. And my tank has a powered filter.

They seem to get a "white" film all over their bodies, I've used wardley's triple sulfa aquarium tablets and they haven't really helped. :( Some of the guppies also look like they tails are a bit tattered. :*)
