Will Java Moss spread out across the floor of the tank on its own or if I want a fully carpeted floor will I have to manually propagate it?

Moss will mostly spread out on their own as long as their spores are around, but java moss has to be cut or manually propagated for faster propagation, make sure to put a stone down so it won't float around, and put them closer to each other so they could survive and grow faster and dim your light a little so it won't die off

My current 35 gallon sits in the sunniest room in my house and instead of using LEDs I just let it get the natural light from sun up to sun down, is that too much for the moss?

It won't, just don't add anymore lights to it, and trim the brown moss parts or unhealthy parts as much as you can, so it won't use too much energy to try revive it. You can keep the unhealthy moss in a container until it becomes healthier and add them in your tank
