im new to plants so can i just cut a leaf off when it grows too big ?
or is that harm ful ?

That would depend on what plant it is and what you want to do with said plant. If you give me a list of the plants you want or have I can tell you better wich way would work best for said plant.

Yes, you can trim off Java Fern leaves when they get to big/tatty.

Sure you can cut them off. If any of yours have adventitious plantlets on them, cut them off and bury them under the gravel (not the plantlets). You'll get a whole new bacth of them this way.
