I got a new tank yesterday along with everything you need (filter, heater, blah blah blah)
I put the new filter in my tank that is running so it would get some bacteria and the process in the new tank would not take as long. I had to in there for about 48 hours. My mum resently got a new tank and does not yet have a filter, so we set it up and i put the filter in there.

My question is, Is this gonna kill the bacteria that was in the filter spouge? i am setting up my tank next week and will take the filter out then because she will have one by then. If i leave it in there for a week, Will it still have the bacteria i need to kill the other bacteria?
 
I'm not quite sure what you are asking. Are you asking whether having the extra filters will deprive the bacteria that were already living in the tank of their needed toxins? If so, you don't have to worry about it, the bacteria are not all going to die off with the added help of a couple filters (if possible, you may want to turn the temporary filters flow rating down, so they do not suck up as much water.)
You don't necessarily need to run the filter in the tank though, you could just leave the pads in their over night, or borrow some gravel from the established tank and put it in the new tanks.
